Deriving Simulation Models from a Molecular Biology Knowledge Base
نویسنده
چکیده
Qualitative reasoning has been proven a powerful technique to represent the relations between components and objects of physical processes. This technique is of great interest for simulation of biological processes where detailed quantitative information is not available and only qualitative or fuzzy statements about the nature of interactions are known. Model building is an inevitable and time consuming task that even can turn the building of a putatively simple model into a major task. To facilitate this task, we present a new Model Description Language, MDL, to describe templates that can be used to translate a selected item of interest from a molecular biology knowledge base into simulation objects and processes. This is done by use of the presented Model Description Interpreter, MDI. We show that qualitative reasoning can be combined with automatic transformation of contents of genomic databases into simulation models to give an interactive modelling system that reasons about the relations and interactions of biological entities.

The Bertz indices, derived by counting the number of connecting edges of line graphs of a molecule were used in deriving the QSPR models for the physicochemical properties of alkanes. The inability of these indices to identify the hetero centre in a chemical compound restricted their applications to hydrocarbons only. In the present work, a novel molecular descriptor has been derived from the w...

Large scale genome sequencing projects are now producing hugh amounts of data which can be readily stored and managed within data base management systems, and analyzed using dedicated software packages. The results of these analyzes should also be stored with the input DNA sequences. The increasing complexity and size of the objects to be described and managed have led biologists to rely on adv...

Traditionally, biochemical systems are modelled using kinetics and differential equations in a quantitative simulator. However, for many biological processes detailed quantitative information is not available, only qualitative or fuzzy statements about the nature of interactions. In a previous paper we have shown the applicability of qualitative reasoning methods for molecular biological regula...

Mobile robotic systems, which include a mobile platform with one or more manipulators, mounted at specific locations on the mobile base, are of great interest in a number of applications. In this paper, after thorough kinematic studies on the platform and manipulator motions, a systematic methodology will be presented to obtain the dynamic equations for such systems without violating the base n...
